Note from John: A member had an issue with his slide not aligning with the rear of the frame, it stopped a little proud of the rear of the frame. The question asked was: what do I alter to make it flush. The barrel legs or the rear of the slide? Here is the logic behind the decision.
With the pistol assembled and in battery...look to see if the thumb safety is centered in its notch. If it is...remove the grip safety and check to see if the disconnect is up in the timing slot, and the spade has enough overlap with the sear legs to insure proper engagement. If these things are correct...remove metal from the slide to make it flush.
If they're not, then carefully cut the lower lug foot until they do align.
The disconnect timing is more critical than the safety notch. If the slide is too far forward to allow the safety to move far enough into the notch...you can remove metal from the top rear angle on the safety to let it move farther.
The disconnect should reset far enugh to provide reliable sear disengagement from the hammer hooks, and still move downward far enough to prevent firing with the slide no more than .075-.080 inch out of battery. That's a maximum. I prefer to see it disconnect with the slide 1/16th inch out...but sometimes that's hard to get without a lot of tedious work and/or cherry-picking the parts.
Of course, this assumes that the slide is truly within spec...which it probably is...but should still be noted.
