Does anyone have any recent experience with Colt's custom shop work? I'm considering having Colt make my Commander all special and awesome.

Mine was a couple of years ago, but was good.

Mine has been some months ago and was fantastic. Specially dealing with Karin Pike, of the Customer Service.

I had a Colt Series 70 reproduction modified by the custom shop while in for warranty work this year.
I had the front strap checkered 25 LPI. A blue steel mainspring housing (checkered likewise) was installed, a non MIM sear, commander style hammer, trigger job, new trigger, and the ejection port was lowered and flared.
The custom work was flawless.
The warranty work (slide rub) was awful and the pistol was returned for a second try. It came back today. Perfect.
Good luck. It can take some persistance but Colt can do good work.

It is safe to assume that the Custom Shop replaced the cylinder in my Single Action Army, took about a month after they received payment, but the price was quite good, considering what the cylinder cost by itself.
